This is based off of an amazing game of the same name. If you buy it (which I would recommend), Dark Translations released an English patch for it. It gets a little darker than the manga, but not enough to not be very fapworthy.
The 3rd episode has good ending like you said, but the 4th episode has bad ending. But it's not a continuation of the 3rd episode but rather "alternate" version. So good ending route is episode 1-2-3 while the band ending route is 1-2-4 (or maybe 1-2-early half of the 3rd-4). Interesting approach I must say, because people will always have different taste (me, I prefer bad ending lol).

Seems like this has been on hiatus for a while.
They're only normal during the day because the brainwashing and body modding isn't complete, and will completely lose their former selves once both are finished. Both the anime and the game have multiple endings based on actions taken or not taken. For the main character, the captain (who I really didn't like) there are four endings, 3 good and 1 bad, although don't know which one is for which film in the anime. Ending One (good) Taking turns with both, the women are completely brainwashed into being sex slaves and competing to be his wife with the loser becoming his mistress. Ending Two (good) Captain decides to always choose and keep the commander for himself and I think let's his men have the subcommander. Ending Three (good) Same as two but the commander and subcommander switch places. Ending Four (bad) Decides not to bother with additional scans or checking on the women resulting in him being arrested and him self-destructing his ship (with all the evidence) from afar. Ends with him begging for a blue light (blue lighting indicating night time on the ship triggers the change into sex slaves for the women) from a prison guard so when the women visit him to find out why they feel so weird it'll trigger the nanites in them to continue with the brainwashing while they're obedient sex slaves.
Personally while I felt the storyline was interesting I didn't like how mean and derogatory the men got while the women were brainwashed. Especially as it seemed the captain went overboard turning them into sex slaves that it seemed like they wouldn't be able to act or do anything, their careers in particular, that didn't have to do with sex much less maintain discipline and respect from their subordinates. Don't remember the title but Hentairules has a story that seems to be post-story for ending One where the captain admits he's getting bored with them only thinking about sex all the time and too docile.
